You have to disable the modules by using php5dismod helper tool, so the
module state is kept between upgrades. Otherwise they will be re-enabled
during the updates by design. However I agree that the documentation on
module management from system administrator perspective could be
improved.

Nope, that's not how things are done in Debian. If you don't want the
module enabled, you don't install it.

Enabling modules before giving the administrator a chance to configure
it can cause security risks.
And what if a module is disabled afterwards? Do you still think it
should be reenabled on updates?
