In php.ini (/etc/php5/fpm/php.ini) if I use sections with [HOST=xxx] to configure options per host, the section only works if the HOST is the exactly ServerName present in the apache config and ignore the ServerAlias eventually present.

FPM is using whatever the webserver sends it in the FastCGI environment.
Perhaps you need to configure your webserver to pass a correct value in
FCGI headers?

Feel free to reopen the bug, but add a FastCGI communication dump that
proves that correct value (alias) was passed in the communication
between apache and php5-fpm.
