We discussed that a while ago on #debian-gnome.

Building with --enable-unversioned is not really an option.
We use alternatives and priorities to setup the default vala version.

An idea that I proposed, was to install those files

 /usr/share/aclocal/vala.m4
 /usr/share/aclocal/vapigen.m4
 /usr/share/vala/Makefile.vapigen

In a versioned directory, say /usr/share/vala-0.16/ and also manage them
via alternatives.
