To reproduce this bug I have to run x-terminal-emulator as root, i.e.
issuing the command:
gksu gnome-terminal
Afterwards when I choose to shut down or reboot I am logged out to gdm.

I have been checking logs, and I have found warning in
.xsession-errors which is related to the bug:

This is happening on all my computers after recent updates (squeeze).
It does not always happen, it seems in particular to shut down correctly
after a very short session.

Not sure about those last bits from the kernel and acpid, but they're
always there. This not a Debian kernel, rather my own V2.6.31.6, but the
Debian testing kernel does the same thing.

I too have been experiencing this issue on squeeze. It doesn't happen all
the time, but fairly often. It seems like if I wait about 15-20 seconds
after closing applications before shutting down it's less likely to occur.
Based on this thread: http://bbs.archlinux.org/viewtopic.php?id=71125, it
doesn't appear to be Debian specific bug and may not even be a gnome
specific bug (a user reports having this problem using XFCE4 as well).

Yeah, I'm having this issue as well. Have been for a while, it's just finally getting me annoyed enough to start trying to solve it.
I'm using a completely current version of Squeeze. Sadly, I forgot to make a note of when this began.
I did on one occasion briefly see a window claiming a policykit violation (too quick to read properly) before the X server shut down and then restarted.
The following DOES work, however: log out, allow GDM to reload X and display, use the GDM shutdown action.
Let me know if there is any more info I can gather.---

I installed Debian/Gnome with the testing 24/dec daily build and promptly enabled sid repos, so, if I recall well, I only used 'Reboot' while in testing and it worked fine.
When choosing to shutdown from the panel, I noticed two bugs: one minor is that the countdown doesn't work. It keeps stuck in '60 seconds'. The other is this bug, that is, after clicking 'Shutdown' it goes to gdm's login screen. Only then I can shutdown choosing it from the 'Action' menu.

I've booted the system just to send you the info about ck-list-sessions,
sent it and then shutdown and this time it worked (for the first time).
Today the system had a quite large update and also I have been using IceWM
instead of Gnome these last days. If you want me to try to find what was
updated recently, please tell me.
There's one thing, though, that may be useful to know: in order to enable
'reboot' and 'shutdown' from within IceWM I allowed /sbin/reboot and
/sbin/halt to use sudo (without password) using the following line
ALL ALL=NOPASSWD: /sbin/halt, /sbin/reboot

to reassign this to consolekit.

Do you have policykit-1 and policykit-1-gnome installed (which versions)?
What's the output of ps aux | grep polkit ?
You should have a polkitd and polkit-gnome-authentication-agent-1 process running.
When you try to log out, is another user logged in (via console or fusa or
(gk)su/sudo)?

Not unless something is logging on without me being aware of this. But..
I have just tried with my laptop logging on the running either iceweasel or
nautilus, closing the application and shutting down. Each time it shut down
correctly until I opened a document as administrator (using nautilus-gksu). I
shut the file and closed nautilus. This time, when I shut down I was returned
to the login screen.

I have freshly installed daily build of 'Squeeze' i386 yesterday (14
February 2010) and bug is still existent. On the the first shutdown
attempt it only logged me out and now sometimes it shuts down alright
but most times it just logs out.
I can't seem to discover any pattern when it happens - it seems pretty
random.

I'm also seeing this bug and so far I was able to reproduce it reliably. If I start a program through gksu, gnome-session will segfault when I choose reboot or shutdown from the System menu.

By the way, Ubuntu has a patch against gnome-session that fixes this
problem for me.

It prevents gnome-session from segfaulting on log-out.
AFAIK this only fixes a symptom and not the cause, but ever since I
