The way to reproduce is simple:
1. Add songs to playlist for make it scrollable.
2. Jump to the bottom of list.
3. Minimize Audacious to tray and restore.
On my desktop (IceWM), playlist returns then to top.

Do you mean, minimize Audacious to the taskbar or hide it via the status
icon in the system tray?
