Dear Teemu,
In order to have RasMol started when clicking on PDB files on
freedesktop.org compliant systems (GNOME, Xfce, KDE,…) the following
line has to be added the the debian/rasmol.desktop file:
MimeType=chemical/x-pdb
You can see it in PyMol's .desktop for instance:
http://svn.debian.org/wsvn/debichem/unstable/pymol/debian/pymol.desktop?op=file&rev=0&sc=0
(by the way, the tool `desktop-file-validate' will also warn you about
some errors in rasmol.desktop)
In order for the desktop environment to recognise the PDB files, it
will also need informations found in the chemical-mime-data
package. I would like to suggest that rasmol recommends this package, but
th following bug annoying: http://bugs.debian.org/420795
