When xae package is removed (but not purged), the file /etc/emacs/site-start.d/50xae.el remains installed, which leads every .xml file editing under emacs to report an error.

I think that this file should be removed when xae is removed.

No I do not think that is a good thing. In that case this file can suddenly
be overwritten if some major upgrade happens (in some cases apt removes
a package and then reinstall it). I do not think that is a good thing.
